I've exported my FlDigi log files to my desktop, uploaded to EQSL I don't know how many times and it just keeps rejecting them.

The logs are generated by the FlDigi program with all the elements it thinks are required. EQSL just says they're rejected, but gives no hint how to fix them.

I've looked at the add on program to process the files, but it only runs in Windows and my machine is Linux.

Does anyone on the forum have a solution to this vexing problem?

There is a program that checks ADIF files but it only works on Windows.

I suggest that you get access to a Windows computer and upload the Linux FLDigi created log from that platform. That test will narrow the problem down for you. You might have the CR/LF issue.

What is the CR/LF issue, and can I fix it in FlDigi?

When moving ASCII files from Linux to Windows computers, there are sometimes issues with the ending characters in ASCII files. Linux ends a line with a \n (new line) and Windows uses \n (new line) \r (carriage return) line ends. I am not sure if that is your issue. You can find free converter programs by using Mr. Google.
